Note that there’s nothing stopping you from using a service like http://payworks.ca and entering an adjustment after each payroll run. Payworks is very affordable and will probably be better at payroll than us, for the foreseeable future.

There's a few canadian payroll services out there. Most notably, the big players http://www.adp.ca/ and http://www.ceridian.ca/.

You also have http://www.payworks.ca/ and http://www.nethris.com at affordable prices.
